Processing of antigens for presentation by MHC class II or MHC class I molecules occurs in different cellular compartments. The left half of the figure shows the fate of peptides derived from extracellular antigens and pathogens. Extracellular material is taken up by endocytosis and phagocytosis into the vesicular system of the cell, in this case a macrophage. Proteases in these vesicles break down proteins to produce peptides that are bound by MHC class II molecules, which have been transported to the vesicles via the endoplasmic reticulum (ER) and the Golgi apparatus. The peptide:MHC class II complex is transported to the cell surface in outgoing vesicles. The right half of the figure shows the fate of peptides generated in the cytosol as a result of infection with viruses or intracytosolic bacteria. Proteins from such pathogens are broken down in the cytosol by the proteasome to peptides, which enter the ER. There the peptides are bound by MHC class I molecules. The peptide:MHC class I complex is transported to the cell surface via the Golgi apparatus.

In this 3D image, we are able to see the interaction between a T cell, colored blue, and an antigen presenting cell, in this case a B cell, colored red. When T cells are able to recognize their antigen on another cell, the zone of contact between the two cells, here colored green, forms an organized structure, called the immunological synapse. In this second image, which shows a cytotoxic T cell recognizing its target, we can again see the synapse between the two cells. The cells are labeled with fluorescent molecules that show an adhesion molecule, the integrin α chain CD11a, in green and a signaling molecule, lck, in red. The cytotoxic granules in the CTL are labeled blue. If we look closely at the synapse, we can see its structure. The outer ring contains the adhesion molecule and the inner ring is divided into two parts: one containing the signaling molecules, and the other - dark in this image - is the secretory zone. In this side view we can see that some of the cytotoxic granules, stained in blue, have moved close to the interface and are starting to fuse with the synapse. Other granules remain at the opposite end of the cell, perhaps where another synapse is starting to form. Multiple synapses can be formed with the same antigen presenting cell, as we see here, where two CTLs are trying to kill the same target. Each has formed a synapse organized into discrete signaling and secretory zones. The signaling zones are indicated by the presence of the red stained signaling molecule, lck, while green labeled cytotoxic granules can be seen clustered just behind the synapse itself.

12 The T cell receptor is a complex of antigen specific α and β chains associated in the membrane with the CD3 γ, δ, ε and ζ chains. Each of the CD3 chains has at least one copy of a signaling motif, the immunoreceptor tyrosine-based activation motif or ITAM, in its cytoplasmic domain. T cell activation requires the interaction of other molecules, such as CD45, whose cytoplasmic domain contains a tyrosine phosphatase enzyme, and the T cell coreceptor, either CD4 or CD8. In this example the coreceptor is CD4. The coreceptor molecules have the tyrosine kinase, Lck, bound to their cytoplasmic domains. Lck is attached to CD4 by a zinc ion, which bridges cysteine residues in each molecule. A phosphorylated tyrosine at one end of Lck is bound to an internal SH2 domain. This locks the kinase domain into an inactive conformation. In this example, the T cell is a CD4 T cell and its antigen receptor recognizes an MHC class II molecule together with its bound peptide. When the T cell receptor binds its specific MHC:peptide complex, a number of events take place within the cell. CD45 dephosphorylates the terminal tyrosine of Lck and initiates its kinase activity. CD4 interacts with the MHC, bringing Lck into close proximity with the ITAMs of the other T cell receptor. Activated Lck then phosphorylates the ITAMs of the TCR. At this point, the tyrosine kinase ZAP70 is recruited to the phosphorylated ITAMs of the TCR and binds with specificity through its two SH2 domains. Now bound to the ITAMs of the TCR, ZAP70 is then phosophorylated in turn by activated Lck. With ZAP70 now located in proximity to the inner cell membrane, it is able to phosphorylate LAT, a transmembrane protein with a large intracytoplasmic domain. When LAT is phosphorylated, the adaptor protein GADS binds to LAT and recruits SLP-76, a cytoplasmic protein, to form a large scaffold. This scaffold will then be used in the subsequent activation of PLCγ. While this scaffold can be generated by signaling through the TCR alone, subsequent events, including the activation of PLCγ, require contributions of other costimulatory pathways involving CD28.
